The biggest key to minimizing cycle count is throughput. Pull resources from the pumps as fast as the pumps will generate them, and as long as all subsequent reactors are able to process all of their input and still have to wait for input from the previous stage, you're on your way to a good cycle count. The only real subtlety to my design is my design for the first reactor at the bottom pump, which I designed to send hydrogen and sodium to its output at the same rate as each other (since the pump generates far more hydrogen than sodium, but I ultimately need the same amount of each), and also to match the rate at which nitrogen is produced (sodium is produced faster than nitrogen, so you have to pull the sodium at a lower rate to avoid backups).
